why does it always download duplicates of my 500kbs or larger yahoo messages until I go into the account and delete them?

When small letters or emails are downloaded on thunderbird from our Yahoo email address, They download just fine. but when it comes to downloading messages with attachments of a large size, like 500kbs or bigger, then it will stop downloading any other messages and just download the one time and time again. The only way we have found to stop this, is to delete the message off the server. I have tried deleting the prostate.dat file, but that didn't stop it.

most likely your anti virus playing with the attachment until the connection times out.

Try disabling anti virus email scanning and see when occurs then.
