While specifying a domain in "No Proxy For" box, connection is still established through proxy.

Where is No Proxy For: Options > Advanced > Network & Disk Space > Connection > Settings > No Proxy For

I use a manual proxy configuration to connect to localhost SOCKS5 proxy, and specifying ".outlook.com, .office365.com, outlook.office365.com" as proxy exceptions in No Proxy For box, but find Thunderbird connect to outlook through proxy instead of connect to it directly.

It confused me a lot. Anyone can help? Thanks.

You might want to change the connections in Thunderbird to not use the system proxy.

Options > Advanced > network and disk space Click the settings button.
