I have exactly the same problem. I am running windows 7 x64 using Nightly. And when I open a page with a flash video on it, it pops-up a windows security login screen. But the website doesn't need my login. After I click ok twice (because it pops up twice) I can watch the video.

Start Firefox in Diagnose Firefox issues using Troubleshoot Mode to check if one of the extensions is causing the problem (switch to the DEFAULT theme: Firefox (Tools) > Add-ons > Appearance/Themes).
