Tools menu (alt+T) > account settings > server settings for the account.

Leave messages on server is checked?

I have no idea. Thunderbird is hasppily getting mail from Gmail on a pop account for me. All the messages from the forum go through that gmail pop account.

Go here https://mail.google.com/mail/#settings/fwdandpop and check what you have told gmail to do with messages accessed using POP. My guess is it is not "leave in inbox"
