Why are some of my messages only showing in All Mail rather than my inbox
I used to receive all new messages in my inbox. Now, all new messages go into my All Mail folder rather than directly into my inbox. I would like all my new messages to go into my inbox. Please advise

You need to understand what 'All Mail' is all about. Note, this is a Gmail thing, and has got nothing to do with Thunderbird. https://support.google.com/mail/answer/82367?hl=en&ref_topic=3397500
My best guess is your messages in Inbox were deleted, for whatever reason.
