Checking mailboxes
There are several mailboxes. If you click "Get All New Messages", then some mailboxes are missing mail. However, if you check each mailbox separately, you can see the presence of mail messages. Why is this happening?

Are you using get all messages? As distinct from get messages which only gets mail for the currently selected account.
What folder view are you using?
Thanks for your reply, Matt. I use one folder to receive all emails from all mailboxes.
