Using the newest version of Nightly. ABP is only half working, getting weird grey boxes in random places
I recently updated to the newest version of nightly. It finally "restarted" and changed how many of things were set up, for example I can no longer customize where my home, refresh and other buttons are.
As well, my Ad-Block plus doesn't seem to be working, it's causing problems with ad boxes they are just a dark grey rectangles, that show up in the middle of the page and disrupt what I am doing. Many random words within sentences anywhere on almost any page are underlined and open up ads if scrolled over.

Sounds that you have caught some malware
Do a malware check with some malware scanning programs on the Windows computer.
Please scan with all programs because each program detects different malware.
All these programs have free versions.
Make sure that you update each program to get the latest version of their databases before doing a scan.

You can also do a check for a rootkit infection with TDSSKiller.

I did run my copy of malware bytes (Updated the database too) and it found a few little bugs that I removed, I also restarted at it's request. The issue persists.
I think you may have the wrong impression. I'm not getting pop ups, or spamware as you might have thought. Here is an attached screenshot of what is going on. It's like Adblock is only doing half of it's job, it's strange.
A similar report for not hiding ad placeholders by ABP reported on the ABP forum and possible solution(s) here (see image link in 5th post in that thread and user explanation) - https://adblockplus.org/forum/viewtopic.php?f=1&t=19332&p=86835&hilit=nightly#p86835
If you have further problems, post on the ABP Firefox forum here - https://adblockplus.org/forum/

This did not solve my problem but I also posted on the ABP forums for firefox. This is a strange issue and I wish there was an easy fix. I thought the element hider would work. It did not.
If you find a solution on the ABP forum, please post it or a link to it in this thread to help other users encountering the same/similar problem. It also may be helpful to edit your post above with a link to your new question/thread on the ABP forum for other interested users to follow. Thanks.

That would be this post:
As for moving your standard Navigation Toolbar icons, if you click the new icon at the left end (3 horizontal bars stacked on top of each other), then click "Customize" in that drop down, can you drag-and-drop the Home button to a new location? What about other buttons on the Navigation Toolbar; are they moveable using that method?
I have downloaded Nightly 28, but have not had time to install and "play" with it yet.
Well I cant seem to add or change the position of my refresh buttons, back and forward buttons though the customize menu, it's strange.
Still have had no luck in solving my problem, it's the darndest thing.
You can no longer change the position of the button in the url bar container and that now also includes the back and forward buttons.
The Classic Theme Restorer extension offers replacements buttons that can be moved.

Welcome to the world of testing not only the unstable Nightly channel but also the Australis UI since November 18 build. I take it you do not do the updates everyday.
@James
I am used to just using regular old Firefox, I only switched to nightly because I am on a 64-bit system and firefox wouldn't even install.
