accounts from mail.com not showing emails (new or read) for top level folders only

New account setup with TB using @mail.com accounts: I set up TB for my main @mail.com account. I have several folders that are top-level folders with sub-folders. These top-level folders are where incoming email are to go based on IDs I have created all under the main account.

The problem folders are greyed out and do not show the emails inside. All the sub-folders below each top-level folder show up and contain emails.

In addition, the new email indication (bold and a number in parenthesis) is not working for these top-level folders if it has a new email. If one of the sub folders had a new email, sometimes I get the new email indicator.

I've logged into the @mail.com website and see that I have new emails. In TB, I've tried "get messages" and "get all messages" button and nothing happens for updates. Can I get some help on this one?

Not exactly the same situation. I imported the folder structure from gmail, and

Thunder bird decided to move any messages in a top-level folder to a subfolder, which it created. 

I know, it sounds impossible. In some cases I had a subfolder already, and but in ALL cases I had some messages in the top-level, and it moved them out to the subfolder. Why? This differs from every mail program I've ever seen. Thank you for any information.
