This is Flash video -- when I play an HTML5 video, it's smooth (even at 1080p).

Vimeo & Hulu play smoothly in full-screen.

If the YouTube Flash video is embedded on a non-YouTube page, it's still choppy when made fullscreen.

IMPORTANT NOTE: Flash YouTube videos play full-screen smoothly in Chrome.

I have tried unchecking the "Enable hardware acceleration" box (with no success).

This is about Flash on Linux, so protected mode and other Windows issues do not apply.
The last version for Flash is 11.2.x and Adobe only provides security updates for this version.
Google Chrome uses different pepper Flash version on Linux that is still being updated just like the Windows version.
