I cleared cookies, cache and history. After I did this there are multiple sites that i have booked marked which will not allow me to log in. Even when I manually enter username and password. I have to switch to Chrome to access these sites. Very frustrating.

Did you previously save a login to that site? If you recently changed your login (username or password) you will have to tell Firefox to remove the old login and save the new one.

Tools | Oprions | Privacy & Security --> Logins and Passwords --> Saved logins/ Search for your old login and either delete it or edit it.

If Autofill Logins and Passwords is checked, and Firefox does not have a login to that site, the next time you login, you will be asked whether you want to save the login.
