I can find my emails in a search but they are not showing in the folders

If I search for an emails that I know exist, I can find them and read them. However the emails do NOT show up in the folders. I have tried repairing the files, and compacting, but to no avail. Can someone please sreer me in the right direction, or is it time to drop Thunderbird?
