I previously granted permission for Thunderbird to access an account. How do I remove this permission and where does it store the emails locally so I can delete them?

Account Actions below the list of accounts on the left of the Account Settings tab. Make sure you choose the right account first and don't delete the wrong account by mistake. You'll be given the option to delete both account info (i.e. settings) and message data. Choose both if that's what you want.

Your mail would be locally stored within your profile folder, but you don't have to touch anything there if you choose the option to delete message data when deleting the account:
