For the bookmarks that open in the sidebar, right-click on the bookmark and select Properties. De-select the option "Load this bookmark in the sidebar"

FYI: Bookmarks that open in the sidebar are created if you click a link on web page to bookmark that page.

It is best to bookmark a page yourself via the star on the location bar or via Ctrl + D
