thunderbird loses hotmail mails
On a regular basis, when I open Thunderbird it seems to download all my hotmail mail all over again from the server like it has forgotten them. It downloads over a thousand mails in one time then. How come that Thunderbird forgets my mails and what to do about it.

Accumulating a large number of messages in Inbox isn't best practice. Keep your Inbox as clean as possible. See http://kb.mozillazine.org/Keep_it_working_-_Thunderbird
The following is to determine whether your anti-virus software interferes with Thunderbird. Try to start *Windows* in safe mode with networking enabled.
- Win8 http://windows.microsoft.com/en-US/windows-8/windows-startup-settings-including-safe-mode
- Win7 http://windows.microsoft.com/en-US/windows7/Start-your-computer-in-safe-mode
- XP http://www.microsoft.com/resources/documentation/windows/xp/all/proddocs/en-us/boot_failsafe.mspx
Still in Windows safe mode, start Thunderbird in safe mode.

Does the problem go away?

I have used CCleaner and I have it on my PC but it's been a long while since I used it and the problem with the mail occured more recently several times so I don't think that the mail are lost because of Ccleaner.

It's a bit difficult to test this since the problem with the disapearing mails occurs only now and then so I would have to start my PC in safe mode for several times after eacht other for a while to see if the problem comes back.

Furthermore my hotmail inbox contains now 1114 mails on THunderbird but I have another gmail inbox on thunderbird which contains 1645 mails and that never caused a problem.

If the problem is related to anti-virus this could happen for any account.

That sounds slightly different than 'On a regular basis' as stated in your OP. Alternatively make sure your anti-virus software is not scanning your Thunderbird profile folder. And don't let it scan incoming and outgoing messages. Neither let it scan email attachments.
As said before, make sure your Inbox is clean.
Just lost my hotmail mails in Thunderbird again when I opened ThB and I saw a quick error message in the lower right corner which said something about "authentication problems...?" but it was quickly gone. I really can't believe this is caused by my antivirus software Bitdefender IS 2014 since all my hotmail mails were lost and even the maps POST IN, CONCEPTS, SENT,.... were gone. I think this has something to do with the working together of hotmail and THunderbird. When I opened Thunderbird an hour later, it started downloading all the mail heads and mails themselves again from the server. This happens every time this way when the problem occurs.
Just had the same problem again. I noticed that while I sorted my hotmails from new to old (thus the new ones at the top), after this problem of the disapearing mails they are once again sorted from old to new, so the default sorting. For me again proof that the problem is'nt caused by an anti-virus of ccleaner.
I enabled Thunderbird to perform a log file: https://wiki.mozilla.org/MailNews:Logging Just one day later I once again lost my hotmails. In the logs I found this:... 3332[a606790]: 12f7d000:imap-mail.outlook.com:NA:CreateNewLineFromSocket: 2 OK Authentication encountered server error. Try again later.

After several weeks not having the problem again, I think I can safely say that reducing my hotmail mails to less than 300 (all maps) the problem is solved. And this was the only thing that solved it.
It seems that I was a bit rash in choosing my favourite answer. I have only 190 mails left in my hotmail boxes downloaded with Mozilla THunderbird and STILL I get that problem that all of a sudden Thunderbird looses the mails. If you can't even keep 190 mails safe in your boxes, the least one can say is that hotmail or live mail and Thunderbird form a lousy marriage. Choosing for Microsoft Outlook under Office is not a solution since that poses even greater problems like an extreme slow download of het hotmail mails. I guess my only option is to leave live mail and focus on gmail instead.
I had some of the same problem. It seems like outlook(what i use) and hotmail dont store the mails on the computer by default
I use another language but ill try explain:
1 Go to properties (right click on the mail on the left)
2 If you have many mails choose the hotmail one
3 Go two spaces down to the property thats called "copies and files" or something.
3a (alternately: If you have gmail installed in thunderbird, just look, and manually copy the settings from that mail.)
4 click the boxes to archive all msgs. and change to the "other" cathegory on all 4 places. So it saves on the computer on inbox sent outbox etc not on hotmails servers
