At one point one of my Thunderbird accounts started downloading one message several times, and started blocking any other messages. The other accounts work fine. I deleted the subject file from the server and unchecked all download options in the Server Settings for this account, to no avail. I also deleted the popstate.dat file from the Mail folder - still the same. Whenever I click Get Messages for this account, Thunderbird is showing that it is downloading 20-30 new messages (even though all download options are checked off), but in fact it downloads only a few instances of the same message.

Disable your anti virus email scanner. The confirmed reports I have seen of this behaviors are with Norton products, but if one can do it they all can.

Once you have completed a successful download you can continue using your anti virus if you feel you have to.

Actually this solution did not work. But what worked was when I went to our hosting server (SiteGround), found the persistently duplicating message (which had already been deleted and crossed out) and purged it.
