When I use the download option to "Open with", in many cases a .zip file to be opened in file explorer, it does not open the file and shows this error that the file has been "moved or missing".

If you use "Open with" then the file is downloaded to the temp folder and files in that location can always been removed with no guarantee that you keep the file. You will have to save the file in another location if you want to keep the file.
