Why are my emails coming in at all levels instead of together

You have probably switched it to Threaded view. This collects related messages together logically rather than by their timestamp.

Click on "Date" to sort messages by their date. Click it again to reverse the sort order.

View|Sort By... in the menu will give you a comprehensive set of sorting options.
