When using this service, it warns me that this may take several minutes. However, I've let it run for over 60 minutes. What might be wrong?

What service are you talking about?
Thunderbird Address Book "Find and Manage Duplicates"
That is not native to the Thunderbird address book. If you have installed an add on for this function you need to contact the add on author for help. They are responsible for supporting their software.
