Reply to an e-mail, and it opens another, seperate window?
Using Win 8.1 and TB 24.6.0
When I reply to an e-mail, it opens another, seperate window. Why?
I also use Yahoo Mail. It keeps the current window, and makes space for you to put your message at the top. Is there a way to make TB work like this? The way it is, I have to do more clicks.

That option is per account, make sure you set it for all accounts. As there have been no reports until now of it not working I think it more likely you have not enabled it in the correct account.

Because that is how Thunderbird works.
see https://support.mozilla.org/en-US/kb/reply-above-or-below-quoted-text for your other question.
There should be an option for the other way.
If I select to put the reply below the e-mail, it still keeps it above.
