On my fastmail email account I used to be able to see all custom and standard IMAP folders (drafts, trash, spam, archive, etc) listed under the account, but now they do not appear any more, all I can see is Inbox. I have tried deleting and adding the account but still none of these folders show up. Any solution for this?

I couldn't find "subscribe" in the context menu for the account, at least not on the account settings page. However, creating a new profile seems to have fixed things.

Try this: - highlight account on left side of main view - rightclick and select 'subscribe'
