When I open Thunderbird, it keeps asking me which profile I want to use, even though I have checked the box "use selected profile without asking at startup" It seems like Thunderbird works as if I didn't check the box (but I did). Is there a "-P" in a folder somewhere that I need to delete?

If you launch TB from a shortcut, check its Properties to see if -p has been added to the target line.
