Buongiorno, ho una casella mail che supporta solo il protocollo pop, quando leggo i messaggi da thunderbird, sulla webmail non viene aggiornato lo stato, e rimangono da leggere.

Con POP3 è corretto così. O meglio alcuni server considerano letti i messaggi scaricati altri no. Ma non c'è alcuna sincronizzazione dello stato di lettura.
